alkay, this is a very easy question that i just thought about.

do they measure the height o' the bar from the bottom o' the pit or the top o' it?

the top of the box

The bar should be measured from a point at the same level of the take off surface. That is usually the top of the box, but sometimes the top of the box is down 1/2 inch or so from the level of the runway.
